Flynn, later had his ship be broken again, where he later went to the Cutthroat Carnival, home of the Seadog pirates that Flynn owed money too. After having his ship repaired, Captain Dreadbeard joined the crew, witch confused Flynn and so the group went to continue their quest. After the ship malfunctioned again, possably due to the Ghost Pirate attack, Flynn went to go to the Willikin village, to ask them for repairs and so went to pilot the ship to the Lost City of Arkus a bit later. After Kaos' second defeat, Flynn was seen with the Chompy Mage on the dingy, having a confisation and later flying away from the credits.

In Skylanders: SWAP-Force, Flynn went on vacation, only to be met with Tessa and Wiskers, only to have the Skylanders appear on in old ship to fight against the Chompies and Greebles. After his ship was broken, he went to the Woodburrow city to oversee the repairs of his ship. Flynn also went with Tessa and the Skylanders to fight against Kaos' minions and Evilized Enemies, even becoming friends with Baron Sharpfin and his crew. After all of the Ancient Elementals were saved from Kaos, Flynn was seen in Woodburrow's celebration, only for Kaos' Mom to kidnap Tessa. With his ship being recreated, Flynn went to bring the Skylanders and Sharpfin to one of Kaos' factories. Flynn was also seen in the Tower of Time, where he saw Cluck mess with time and saw a second version of himself. After the Skylanders defeated Cluck, the two Flynns went back to their own timelines.
